Boston Terrier with bloody stool

For about a week now my 6 year old Boston Terrier has been having numerous bowel movements some of which contain blood. I have taken him to the vet twice where his stool was checked and found nothing. He is currently on a 10 day medication. It seems to be helping a little. the first medication was only a 48 hr medication along with a shot for naseau. He acts like he always does, but he is eating more than usual. He is currently eating Beniful and has been for about 8 months. We also never give him table scraps. Does anyone have suggestions to what could possibly be the problem?
