Jack Russel terrier Occasionally Whelping and Wincing in Pain after Diet Change

Our dog is 6 years old. We have noticed lately that he is maturing more, and we switched to a healthier food, and are trying to get a better exercise routine so he doesn't grow old too fast. We swithced him to Science Diet. He has sensitive skin and stomach. We were concerned. It went pretty well, and he LOVES the food. When we went to buy our 2nd bag, we switched to smaller bites (and a little different blend). Now he's occasionally whelping and wincing in pain. He has done this in the past and we assumed it was because of something he ate (people food). So, we absolutely forBADE our family to feed him anything but his measured dog food twice daily. So, should we switch back? Do you think it's his stomach? Or do you think it might be something else?
